Do yubikeys as far as the yubikeys hardware goes have non free software implications? Will handling and running yubikeys on a free software system work? Or in other words is yubikeys use supported by free software? What about using yubikeys to handle passkeys on a free software system, will that work?

Don't think yubikeys is what you want. Nitrokey has usbs on the other hand that are libre and requires no blobs and they do 2FA as well.
It only requires you install the current nitrokey-app 2.
