I do not know how to make it so that trisquel can be seen as linked if anybody knows please tell me so that I can modify my settings.

Please note I am going to put some links to the gnome extension website it is still in beta testing but the gnome foundation do say that they check that the extensions are to free software standards. Same goes for the mozilla website.
Also none of the bellow bits require sudo, so if you find yourself typing your password I would think you took a wrong turn and you need to back up.

First gnome3. it seems that the new version of gnome3 shell might not support the searching within the application search. Something like this might be great https://extensions.gnome.org/extension/512/wikipedia-search-provider/ This might mean that an extension needs to be written but at the moment you can use this one:
https://extensions.gnome.org/extension/549/web-search-dialog/
Remember to set the preferences to duckduckgo by default.

Thunderbird I just discovered has a facility to search within thunderbird in a new browser tab. On my other computer this defaulted to bing! so I changed it following the instructions here:
https://support.mozillamessaging.com/en-US/kb/add-search-engine-open-search/discuss/960
but change step two to an duckduckgo.xml file with the attached text. Note I tested this on a none trisquel machine, please let me know if this works for you.

OK, the duckduckgo links need to be changed so they look like this:
https://duckduckgo.com/?t=trisquel&q=one+laptop+per+child
or something similar I will work on this in the near future.
That way I guess duckduckgo knows that the search came refered from a trisquel machine?
Not sure.
