This morning I downloaded some .ogg audio files using mps-youtube.
This afternoon everything (as far as I know) is m4a or webm in mps-youtube.
VLC doesn't recognize webm as a audio file.
I have set the default audio format to download to m4a, which VLC can play.

¿What happened to OGG?

Ogg and WebM are containers and I do not know if one is technically better than the other (but WebM being newer, I would guess it is better). Now you may have wanted to talk about Theora, the video codec, or Vorbis, the audio codec (both from the foundation that made Ogg and usually distributed in this container). Technically, VP8 and OPUS have respectively superseded them and are as patent-unencumbered as Theora and Vorbis.

From a technical standpoint, WebM is just Matroska. The only difference is that while it is valid for a Matroska file to contain several different kinds of video and audio, WebM is only allowed to have VP8 or VP9 for video, and Vorbis or Opus for audio.

Actually, WebM is a subset of Matroska. There are actual technical differences in them. The WebM container does not support all of the same features that Matroska does; only those necessary for video (and audio) to play over the web.
