Please is there any way to make the panel fully transparent including the system notifications?

In GNOME classic, (Trisquel's default) transparency doesn't work very well, I know that LXDE's does. You can download LXDE with the package trisquel-mini.

Transparency also works with Xfce (packages xfce4 and xfce4-goodies) and KDE Plasma (package triskel).
