Though I used:
http://help.duckduckgo.com/customer/portal/articles/255991 as a fix and it seems to work. I have restarted gnome3 and it seems to have removed the other two search engines (wikipedia and google). I wanted to keep wikipedia but this can be called in duckduckgo using !w yoursearchhere

This continues in 6.0. I had it fixed in 5.5 and with the upgrade it defaulted back to wikipedia ang google.
