Is there a nice free/libre replacement for Snagit?
I tried taking a picture of a single window by doing Shift+PrtSc and
clicking on the window, but it did not put any screenshot in my Pictures
directory.

What DE do you use? mate-screenshot is good enough for what you describe, and I'm sure most DEs have a similar utility. If you want something more fully featured, you could try shutter.

At least in GNOME, Alt+PrtSc is to "save a screenshot of a window to Images", whereas Shift+PrtSc (what you typed) "save a screenshot of an area to Images". Of course, those shortcuts can be changed: from the "Shortcuts" tab of the "Keyboard" utility.
