Ubuntu logo appears in main menu of Add/Remove applications

Right at the 'all' tab. Trisquel branding should replace it

Hm, I don't see it in Trisquel 5.0. Did you upgrade from Ubuntu with apt?

I see the Trisquel icon as well. I don't see any issue here.
