Sometimes windows do not want to respond to commands made by the mouse. Ram usage is only 1.8 gb out of the 8 gb memory. The computer isn't unresponsive I can do other things like all the keyboard shortcuts work fine. What I do to fix the problem is either wait or reselect the window again. Trisquel 7 gnome shell from trisquel's repo. Should I use gnome's repo and update to the latest?

Never mind I think it was because my wireless mouse was low on batteries. Not sure tho. Will have to wait and see.

I had the same problem with a gnome-shell extension (simple dock, I think). Toggling from "applications" to the empty desktop works only if I move the mouse away first.

So I stick with the standard integrated dock (more stable than Docky, looks great even with Wine apps).
But since the repo's gnome-shell is a bit outdated, I can't put it in the bottom of the screen. Same for several extensions that often don't work at all. But I digress. No other mouse issue otherwise.
