Where did the nextcloud packages go?

They are not there anymore.

There is a package named "nextcloud-desktop" in Debian's main repository, therefore it has no major freedom issue.

However, it is only available in current Debian stable (buster) or stretch-backports (the backport of Debian old stable).

Since Trisquel 9 is based on Ubuntu 18.04, which is in turn based on Debian stretch (old stable), it is not new enough to include nextcloud-desktop.

However, you can try the same package from Debian stretch-backports branch. Or you can try to backport it to Trisquel 9.

Thank you.

How come they are not there any more?

They were in Trisquel's repository, or perhaps my memory got corrupted.

Is it because of any Freedom issue?

It's not because of freedom issue. It's because (the base of) Trisquel is too old.

nextcloud-desktop is available in Debian buster (released in July 2019) and Ubuntu focal (released in April 2020).

But Trisquel 9 is based on Ubuntu bionic (released April 2018), therefore if you want to install nextcloud-desktop from Trisquel's repository, you have to wait until Trisquel 10.

A possible workaround is to use the package in Debian stretch-backports (i.e., backported to its old stable branch), as listed above.

And the maintenance woes of Trisquel continue. [Tips Fedora and walks

Thank you nadebula.1984.

Ok, I guess I made a mistake, I thought I found them once in the Trisquel repo.

Since you are a Guix user, you could try the nextcloud-client Guix package.

In case it would be of interest to you, Seafile does a part of the functions of Nextclould (file synchronization related functions, it does not have the calendar, agenda or other fancy functions).

There is a Seafile client package in Trisquel and installing the Seafile server on a Trisquel machine is not difficult (one of the first things I did on Trisquel, I followed the manual to do the install with sqlite, Apache and a certificate using Let's encrypt, the only small thing different with Trisquel is for the Python packages that are to be installed using apt instead of pip).
