When I open the Add/Remove Programs app, a message comes up and tells me "the list of available applications is out of date". When I click to reload the list, it fails. I get an error message titled "could not download all repository indexes", and the following text in the message:

Failed to fetch http://archive.trisquel.info/trisquel/dists/dwyn/Release Unable to find expected entry universe/binary-i386/Packages in Meta-index file (malformed Release file?)
Failed to fetch http://archive.trisquel.info/trisquel/dists/dwyn-updates/Release Unable to find expected entry universe/binary-i386/Packages in Meta-index file (malformed Release file?)
Failed to fetch http://archive.trisquel.info/trisquel/dists/dwyn-security/Release Unable to find expected entry universe/binary-i386/Packages in Meta-index file (malformed Release file?)
Failed to fetch http://archive.trisquel.info/trisquel/dists/dwyn-backports/Release Unable to find expected entry universe/binary-i386/Packages in Meta-index file (malformed Release file?)
Some index files failed to download, they have been ignored, or old ones used instead.

This started happening only recently, within the past week. I haven't changed my software sources, so perhaps there is some server-side issue going on here.

In Trisquel 2.x and 3.0x universe is called "extras". For Trisquel 3.5
onwards we will only have the main repository -with the contents of the
main and universe repos from Ubuntu-

Thanks for letting me know.

But I'm still in dwyn, so why does it fail to access the dwyn repos?

It fails to acces the universe repo for dwyn because it doesn't exist.
You must replace any appearance of "universe" with "extras" in
your /etc/apt/sources.list file to fix this.
