How do I create a custom ISO with all the apps I installed? Also how can I create a bootable USB stick from the ISO?

There's a handy tutorial in the Trisquel docs: https://trisquel.info/en/wiki/customizing-trisquel-iso
It looks like that'll let you do what it seems you want to do.
I can't help but think that it would be simpler (if the ISO would only be for your own use) to install the software semi-manually every time you installed Trisquel.
Like a shell script that installs the packages in one long or multiple "apt-get" commands.

There is a way to do that without any scripts. I forget how to do it but you can list apps installed for installation on another machine.maybe I should do that instead?

The "Synaptic package manager" can do that. I gave detailed instructions in this post: https://trisquel.info/forum/recommendations-backups-cloning-redistribution#comment-74118

I probably should have asked this here. Will synaptic just give the packages you selected or all packages (selected + base + dependencies)?

If you check the box "Save full state, not only changes" (like I wrote in the post I linked to), all packages are listed.
