I want to remove the mail icon from indicator applet, which requires me to remove the package indicator-messages. Unfortunately, the package Trisquel has indicator-messages listed as a dependency, which seems pretty odd to me. I am just wondering if it is safe to remove the package Trisquel, and if not, how can I remove the indicator-messages package?

Yes, it's safe. The package is good when you want to install the default Trisquel desktop with all packages and dependencies. But removing this nothing happen with your system.

You can remove the message/mail icon without removing packages. You do it like this:

cd
mkdir --verbose --parents .config/indicators/messages &&
ln -s /usr/share/indicators/messages/applications \
    .config/indicators/messages/applications-blacklist
