All the bios software is in the cpu?
Can pci express run on free software?
Are there x86 mainboards on the market that, if a free software cpu was available, could run on free software?

The BIOS (well, actually the EFI nowadays) is stored in a flash memory on the motherboard. Not in the processor.

I have never heard of any problem pertaining to the support of PCI Express.

The best you can get today are the motherboards that LibreBoot (a free BIOS firmware) supports: http://libreboot.org/docs/hcl/index.html#supported_list

Unfortunately, there is no solution for current/future x86 architectures: http://libreboot.org/faq/#intel

ARM may rescue us though.

Don't forget about AMD. :)
There might be an A85X board (F2A85-M) on its way to libreboot. http://libreboot.org/docs/tasks.html
Hoping for the best.

It is more about, can you build a x86 mainboard, that is free software, if you would have a cpu that is free software?
