Using apt-get update and upgrade I usually can download all updates, but sometimes an "update manager" shows up to install an update of "Trisquel base". Is this normal? Can I download an update of Trisquel base with Bash?

Yes, you can. "Update Manager" is a graphical interface to 'apt-get'. As far as I understand, "trisquel-base" is a category in which the dependencies of the base system are.
